Relational Patterns in OWL and Their Application to OBO
نویسندگان
چکیده
Directed acyclic graphs are commonly used to represent ontologies in the biomedical domain. They provide an intuitive means to formalize relations that hold between ontological categories. However, their semantics is usually not explicit. We provide a semantics for a part of the OBO Flatfile Format by extending OWL with a method to express relational patterns. These patterns are OWL axioms with variables for classes. The variables can only be filled with named classes. Additionally, we provide a semantics for open patterns in OWL. Our method is applicable to the OBO Flatfile Format, and provides a means to design OWL ontologies using complex ontology design patterns. Therefore, it leads not only to an integration of the OBO Flatfile Format and OWL, but extends OWL with an intuitive interface for designing ontologies using complex definition patterns. A prototypic implementation and test results are available at http://bioonto.de/obo2owl.

OBO & OWL: Roundtrip Ontology Transformations
The Open Biomedical Ontology (OBO) format emerged from the Gene Ontology, and now supports many other important ontologies. If we compare OBO to OWL, the ontology language of the Semantic Web, the latter anticipates integral query languages, rule languages and distributed infrastructure for information interchange. A convenient method for leveraging these other features for OBO ontologies is by...
متن کاملThe OBO to OWL Mapping, GO to OWL 1.1!
A large library of biomedical ontologies has been developed in the OBO format, including important ontologies such as the Gene Ontology (GO). These resources have the potential to contribute to the Semantic Web in the life sciences domain. In particular, they allow the annotation of distributed experimental data in using a controlled and shared vocabulary. As the Web Ontology Language OWL is th...
متن کاملMapping between the OBO and OWL ontology languages
BACKGROUND Ontologies are commonly used in biomedicine to organize concepts to describe domains such as anatomies, environments, experiment, taxonomies etc. NCBO BioPortal currently hosts about 180 different biomedical ontologies. These ontologies have been mainly expressed in either the Open Biomedical Ontology (OBO) format or the Web Ontology Language (OWL). OBO emerged from the Gene Ontology...
متن کاملOBO and OWL: Leveraging Semantic Web Technologies for the Life Sciences
OBO is an ontology language that has often been used for modeling ontologies in the life sciences. Its definition is relatively informal, so, in this paper, we provide a clear specification for OBO syntax and semantics via a mapping to OWL. This mapping also allows us to apply existing Semantic Web tools and techniques to OBO. We show that Semantic Web reasoners can be used to efficiently reaso...
متن کاملOBO to OWL: a protégé OWL tab to read/save OBO ontologies
UNLABELLED The Open Biomedical Ontologies (OBO) format from the GO consortium is a very successful format for biomedical ontologies, including the Gene Ontology. But it lacks formal computational definitions for its constructs and tools, like DL reasoners, to facilitate ontology development/maintenance. We describe the OBO Converter, a Java tool to convert files from OBO format to Web Ontology ...
